If you've et it to synch automatically, yes. Also depends on how it's set to synch when it does, ie. overwrite/remove, synch random or only ticked etc. In short, you need to adjust the settings to suit synching between two libraries.
I have mine set to not auto synch and to synch from specific playlists only. Saves on this kind of trouble. (You would need to ensure the same settings were imposed on each library. Plus other variables such as having the same music on both.)

iTunes doesn't always do what's best for you, unless you know how to set it up properly. I would have thought that the best default settings would have left the contents of our iDevices the screw alone. But no, that doesn't happen.
I'm constantly annoyed by iTunes. Poor UX IMHO. Useful if you put the time in to configure it how you want it.

It is telling that I've not had software crash on me for a long time - under Vista everything ran just fine, and with Windows 7 it's all been a doddle. The one single exception is f'king iTunes which crashes a couple of times a week at least, usually more often if I'm using it more. Hateful piece of crapware.

I always had issues with iTunes on my PCs but never on my mac <<insert conspiracy theory here>>

Never had a problem with iTunes on PC either. I like it.
Horses for courses and all that. A PITA for those who don't want to use it for managing their idevices though.
