We currently have SA installed on our server but it appears it's only serverwide, rather than account wide. With SA, do I just need to configure the conf files or does it need to be installed on a domain-wide basis first? If not, where would i normally find the SA conf files? There doesn't appear to be anything in domain/system/mail/users/username/.

Any ideas?

It depends on how SA is setup. IF, when it's envoked, SA runs as the user, then it will look in here:

/home/user/.spamassassin/user_prefs

for the preferences IIRC. You should also be able to put a local.cf in there as well smile
