I am rearranging some sections of my site and wondered if there is limit on how deep you can go with directories eg folder/folder/index.htm or if having them too deep would cause complications. I presume the shorter the better ?

You'd run out of reasons long before you reach any technical limit (> 1000 characters long). If it is more logical/manageable to have extra folders then go ahead. If you expect people to read it out or type it in then shorter is always good.

Cheers Jason. I have a section on history being added which will contain some old articles. However, I think it may end up with a folder structure such as domain.co.uk/folder/folder/folder/index.htm at the very most and was worried that this would cause some complications in terms of search engines etc. These sections will not really be needed to accessed via direct links but will allow me to store the pages in a neat structure.
